I don't get it, why send the criminals on the shuttle mission when they're just going to blow up the space shuttle inside the LEXX anyways? Why not just send the two guys, and then they can easily do it.

I think Prince sent Cobra and his posse as bait for Xev.
Prince calculated that Kai would dispatch the baddies (though indeed he may have not adequately calculated a safety factor for the robot head's treachery).
The bomb was merely a ruse for domestic consumption.
I think a more difficult question to answer is how could the eco-terrorists --err, tourists -- have survived getting swallowed up whole along with wide swaths of jungle trees and such?

Perhaps it was purely a political gesture. Letting Kobra and co. out means the taxpayers no longer have to foot the bill for their housing, which is bound to appease the fiscally conservative crowd; and shooting them into space under the pretext of preventing a crew of capricious extraterrestrial misfits from accidentally annihilating the planet would certainly curry favor with the tree-huggers (and anyone else with a vested interest in living.)

I figured it was in case the shuttle pilot and crew lost the nerve to activate the bomb.

Maybe, the shuttle had this kind of bomb on board to be detonated by the original crew as a fail-safe mechanism. But, the crew was murdered.
Another thought?

The crewmen had the two keys for arming the bomb on their necks and they knew the trip was a one-way voyage because there was only enough fuel for a one way trip. Your explanation is the most logical on its face.
On the other hand, I still like my theory. I think that Prince on Earth had all his memories of Xev, Stan, and Lexx -- even if such memories were somewhat latent and unclear to him; remember that even after he was "released" when the Lexx destroyed Fire, he had the will to take control of the Lexx to destroy Water.
I'm not willing to abandon my belief that Cobra was intended as bait for the love slave.
